If you don't mind a Web-based app, Butterdocs benefits from the same mindset (and core engine) as its sister app Arc Studio: a writing app designed by writers for writers. Any writing app can get your text down and format it properly; Butterdocs gives you wishlist tools, like the Stash, links between notes and paragraphs, excellent collaborative tools including comments, tracking revisions, etc. The big drawback is that it's very much a work in progress: not exactly buggy, but not rock-solid either. Based on my experience with Arc, I'm sure that will improve.
Overall I LOVE ButterDocs BUT there's some sort of glitch in the mobile app for note taking that causes my notes to get scrambled every few minutes that I type a note. It will pause and then push the sentence I'm typing to the top of the note. So would have been 5 stars for the entire product but 3.5 for the app. It's something they can fix which will make the 5 stars, not a deal breaker but not as convenient as the desktop version...yet
